Here a couple of observations from me.
A stunned NPC knows who stunned him and after waking up he will run to complain to the guards about you.
Stunning is always loud, even if you have 0 noise, so don’t stun people if someone is sleeping nearby.
A stunned person on your shoulder will most likely be mistaken for a corpse, and carrying corpses means a prison sentence (7 days) with no options, so either don’t get caught at all, or kill everyone dead. By the way, stealth killing with a dagger (needs a perk) does not make noise.
If relations with the guards go negative you’re awesome, the guards will nag you with or without reason, constant checks, sometimes they will attack simply because.

I experimented with stealth stuns and kills and this is what I found out.
When secretly killing a peaceful NPC, the guards magically find out about what they have done and instantly run to arrest you.
